Protel has no problems I know of with blind or buried vias, however the
router does not support them. If you are manually routing the design,
jumping from one layer to another is automatic and seamless once you are
properly set up. If you need to autoroute, I would suggest using spectra
until Protel releases their autorouter. (but don't hold your breath) Seed
your design with one of each via before exporting to spectra, as it may be
easier to identify and select vias. Protels weakness is not being able to
associate the via name to in the dsn file. You also may need to look at
the dsn file to tweak vias. Spectra will also, automatically select the
correct via for layer to layer transfer. I believe the only limitation we
have seen was a .1 mil hole from Spectra ( we used it to full the program
as a work around) so I doubt if your would ever need anything that small in
practical applications.
