Dear Joseph,

You can use the instructions on the following wiki pages for help with editing 
annotation files.  The first one contains a tutorial on how to do this using 
tksurfer:

If you save the new annotations as ?h.aparc.annot, then you can run 
recon-all -parcstats -aparc2aseg -s <subject name>

to remake the aparc+aseg.mgz file and recompute stats.
