If you just want to concatenate you can use something like
mri_concat 001/fmcpr.up.sm5.fsaverage.lh.nii.gz 
002/fmcpr.up.sm5.fsaverage.lh.nii.gz 
003/fmcpr.up.sm5.fsaverage.lh.nii.gz --o 
all.fmcpr.up.sm5.fsaverage.lh.nii.gz
