I have CiscoVPN 4.0.2B and SecuRemote R54. I had a similar problem where the SR was affecting my CiscoVPN. I also had to disable Check Point SecuRemote from the network properties. I never had CiscoVPN affect my SR. I just made it a habit to disable SR. I am now on SR R56 but have not checked to see if it still affects my CiscoVPN.
Do you have the "Stateful Firewall (Always On" checked on the CiscoVPN?
