Though you didn't specifically state it, I gather you're still using
OS 9. While I have no suggestions for that, I am now using ASM
(application switcher menu) in 10.1.5, and it has an option to run in what
it calls single application mode. I use this and my windows are always
where I left them.
So if I made a bad assumption and you're running X, give it a try.
