On the OS9 install CD there should be an option to reformat the drive, make sure it isn't checked. Just update the drivers, this should leave your drive intact. Same goes for the X install CD, don't reformat.
Did you use a generic OS9 CD or did you use a CD to restore your machine? The restore CDs will erase the drive and bring it back to original state. Some CDs will let you do reinstallations, others only let you reformat and restore your drive.
