If your Mac starts with OS X, hold the command or Apple key and the "s" key when you turn it on. The gray screen will start with the gray Apple logo. Then as you continue to hold the Apple-s keys, the grey screen will turn to "single user mode" with a black screen and white text. Wait till all the geek text stops and type "fsck -fy". That's the letters fsck space minus fy without the quotes. The "fy" will allow the disk to check its health if journalling is enabled or not. The Disk will diagnose any problems. If it's OK you will get a statement like the "The disk appears OK." If something is wrong repairs will be performed and when done the message will be "The disk was modified and is OK". To be sure, run "fsck -fy" again until the message is "the disk is OK." Then type exit or logout and the startup will hopefully finish OK. Then you can go to applications/utilities/Disk Utility. With Disk Utility select the disk and run repair permissions. Good luck.

Not sure if I'm reading you right, but do you have the OS X software
disk?  You are better off using Disk Utility booted off the disk.....
