I hope Kyle or another tech will either shoot me or back me up on this. I thought that running Repair Permissions off the installer disk (CD or DVD) is going backward, because it does not know what updates you've made to your software and does not know about the applications you've installed.

You can "Verify/Repair Disk Permissions" from your normal boot disk, and you should in most cases. You can not "Verify Disk" or "Repair Disk" on the boot drive.
