Would it be a bad idea to drag the entire Users and Applications folders
from the old OS over to the new one? Or would replacing the entire folders
like that risk bringing bad old (broken) OS-X stuff with it?

When I reinstall OS X I typically like to copy my Users folder. I typically reinstall all of my applications, because it usually doesn't take very long, and by reinstalling I can be certain to have a good install.
That said, for some crazy reason I still choose to waste space backing up /Applications. :)
