yes, the command chmod will change permissions of files and you can apply it to many files at once using wildcards and to entire directory structures using the -R flag; the chown command will do the same for file ownership. These are covered in many basic unix tutorials. However, I suspect you would have much better luck with the file transfers by bringing the iMac up in firewire target mode instead of connecting through the network.
