AFAIK : ever since portage .47 version there are new options : userpriv and usersandbox, when enabled portage will drop root privileges when compiling and recover them when installing, this is a security feature. In order to solve the problem, you can either remove userpriv and usersandbox from the FEATURES line in your make.conf, or make portage a user of the portage group (When dropping root privileges, portage becomes portage:portage).
