I did a full wipe of SpamAssassin's bayesian DB a few weeks ago, trained it on about 1000 handsorted messages, added in some rules from http://www.merchantsoverseas.com/wwwroot/gorilla/sa_rules.htm and now have about 2-3 false negatives per 1000 mails. Also, make sure you catch all wrongly classified messages SpamAssassin's bayes db gets updated from (look for autolearn=ham or autolearn=spam in headers), and retrain it on those messages.
