I think because the image is still not georectified. gdal_translate simply
converts the format to another one. It doesn't perform any processing of
the image (beside simpler pixel values rescale if using proper options). So
it preserves GCPs while converting it.
Could you check what you get using gdalwarp instead?

I don't know the details of the GeoPDF driver. I'm wondering if it simply
creates a PDF with an image, by also associating some coordinates.
You could consider asking for explanations of the different GDAL drivers
behaviours to the GDAL mailing list.
Finally, did you check if the latest GeoTIFF properly aligns with a
georectified reference image?
(I mean... if it contains buildings/rivers/routes and they properly align
to the same elements of a valid background imagery, in order the make sure
the georeferencing have been properly computed by GDAL with that approach)
