I did go through the wiki link David sent... very helpful. However, I
had not noticed links on the About page for the change in location for
data and config with my 5.13 to 5.16 update. Now, placing my previous
saved-reports-2.8 into the ~/.var/app/... folder did bring back my reports.
However, I note that when printing cheques, the Custom Cheques choice
for building a Cheque template does not seem to work and placing my
previous templates in the Check folder [~/.var/app/...] does not work.
Although I have yet to try editing the cheques templates in Checks
folder at /var/lib/flatpak/app/... Given the problem I am having with
stylesheets, I am not uncertain if modifying check templates will help.
Stylesheets are still a problem. I had a number of custom stylesheets,
for donations receipts among other requirements. Adding my previous
stylesheets-2.0 to the ~/.var/app/... folder resulted in the file being
overwritten when I opened Gnucash. I tried adding new stylesheets but
they are not there when I close and reopen Gnucash. Also, almost every
edit I tried with existing stylesheets where not there when I closed and
reopened Gnucash. Oddly though, I was able to get an Image file saved in
the Footer stylesheet. So, editing and creating new stylesheets are not
working.
While I have not checked every print option, Print Invoice has changed
dramatically with a Template File [taxinvoice.equile.scm] and a CSS
Stylesheet File [taxinvoice.css] that cannot be changed, edited or
replaced by a new custom file. Other changes to invoices with Print
Invoice are great... if I can get to the the template and/or the
stylesheet file . How do I do that?
So, how do I get access to modify Print Check choices, stylesheets, and
invoice options? Are there any problems with statement and report
templates and stylesheets? (i have not gotten tho those yet.)

"All three of those are in GNC_DATA_HOME per the Files section of that page.
Scrolling above that where the locations are defined, GNC_DATA_HOME is a
sub-directory of USER_DATA_HOME, thus copy those relevant (or all) files
from the original location:
$HOME/.local/share/gnucash
to the Flatpak location:
$HOME/.var/app/org.gnucash.GnuCash/data/gnucash"
