When you create an App Engine account, you have an option to restrict access to your app only for the members of a certain Google Apps domain: http://code.google.com/appengine/articles/auth.html
As far as I know you cannot have both the Google accounts and the Google Apps accounts to authenticate on the same app, you also cannot edit the authentication settings after the App Engine account is created.
