Well, working with Stephen Lorey and Elie Roux, I did manage to get it working again. We had to check Luatexbase’s installation, as well as making sure all of my Gregorio package files were in the right place, and somehow the process of checking those things make it work. I discovered the issue with a new file that I had created, so I am not sure if this was the exact issue, but I wonder if I had the new engines but hadn’t loaded them in to TeXworks. In the process of making sure all of my files were there I updated, I did reload the engines for TeXworks.
