Nothing looks wrong in the files you sent, but I can't compile them to do any diagnostics.

Can you cut things down to a MWE? To do that first eliminate any packages that don't affect the error. For example, the problem is probably not related to your headers, so try eliminating fancyhdr and the functions related to it then see if the error still occurs. If you still see the problem, then fancyhdr isn't causing it and can be left out of the MWE. If the problem goes away, then the problem is related to fancyhdr and you'll need to revert your changes. You'll want to do this for every package (except gregoriotex), but work one at a time so that you can clearly identify which packages are responsible and which are not. Second, get rid of any custom commands that don't affect the problem. The fewer layers of commands I have to go through, the faster I'll be able to determine the problem. This may mean altering your scores slightly to get rid of the fancy characters. As with the packages, try eliminating things one at a time, reverting any changes that cause the problem to disappear. Finally, try to incorporate as much of the document in the main file as possible (i.e. avoid using \input and \include statements). This will cut down on the number of files you have to post. Obviously you'll have to post the gabc files, but is, for example, your custom spaces file necessary to reproduce the problem? If it is, then I'll need it to figure out what's wrong. If not, then don't load it in the MWE.

Given an MWE I should be able to identify the problem fairly quickly.
