Please run the same command with sudo:
sudo kpsewhich -var-value TEXMFLOCAL
If this returns /opt/local/share/texmf-local, then repeat the sudo
install.sh as follows:
sudo ./install.sh dir:/usr/local/texlive/texmf-local
It appears that root has a different TEXMFLOCAL than your non-root user.
After this, you should delete any gregorio directories under
/opt/local/share/texmf-local.
