No, this would not make sense at all, the Mac App Store by and large 
installs into the /Applications directory.  if you had some other version 
of growl installed when you installed via the app store then it likely 
installed it inside of the old preference pane. I would do what chris says 
and grab GrowlVersionDetective and see where you have an additional install 
of Growl (which is why the app store says Installed in a disabled state, it 
thinks you already have it installed).  The only way to remedy the 
situation is to purge any and all installed versions so that the app 
store.app doesn't get confused.
