So, if applications aren't listed, they aren't registered, and aren't talking to Growl (even if they are forwarding to NC through Growl, they still have to register). For a sampling of popular applications and how to get them to work with Growl, see here http://growl.info/documentation/appconfigs/, most other apps follow similar lines, but if you are having trouble with other apps, just give us a list and we will work through it with you. Some apps have elected to prefer Notification Center over Growl on 10.8, and thats probably why things are winding up in NC.
