I don't know whats the Problem but I know a work around :-)
You have to save the files once again in the Nanoscope Software but
chnage something (z-scale, or so) after that they open. The line
gwyddion thinks is missing is actual there most likely it is some other
error. So far I dodn't have time to compare the Nanoscope file before
and after resaving but maybe a simple diff would do
