Doesn't have to be 3 rounds, could be 4 or 5 depending on the gameplay.

Only workaround so far is indeed what you say, and put the mp_maxrounds in
the hoodoo.cfg for that specific map.
Since it's tons of maps that have this "issue" it would also consume lots of
work again. For an issue that should be fixed with the correct cvar.

Biggest issue is that the map ends with no real reason for players. I've got
a bunch of complaints from that (although that's already unique ;)

If you really want to play 3 rounds per each side, just use mp_maxrounds
6 to get that result. When timelimit is reached, it usually ends current
round all the time. Exceptions some CTF maps that last for ages. 
Personally i would set timelimit as a backup feature but rely on the map
rounds and the times set in them.

Though i know that TC from UKCS has written his own plugins that achieve
this feature that you are looking for but those are somewhat exclusive to
servers he runs and not publicly available.
