Some of the equipment is the same, but not all of it.  In one case you
are using an iPod as a source, and in another case you are using a CD
player as a source.  iPods are great little devices, but they are not
known for having spectacular audio quality.  That's the price you pay
for cramming so much functionality into a very small device.  I can
very easily believe that the CD players in your home and car are both
superior to your iPod at accurately reproducing recordings.

An amplifier and speakers are like a horn and its bell.  It is
important for them to have high quality.  The source (CD player, iPod,
DAC, turntable, etc.) is like the horn player.  The best horn in the
world will sound bad when played by a bad horn player.  Likewise, the
best amp and speakers you can buy would sound bad connected to a poor
source.
