I've just tried with 64 jpeg images, each 10,000x5000 (i.e., 50 Mpix each), with the default maxdim, and autopano-sift-c worked without problems (in Linux, 64 bits). So the issue is either a) Windows related; b) 32 bits related; c) your particular configuration; d) all of the preceding; e) other (there must be an error somewhere).
