supposed to be removed while adding the ones that were missing. Which

Yes extract-messages.sh should be run more often and the results committed to the trunk, we don't expect translators to have to do this every time they work on a .po file.

I don't run it all the time because I'm not in a position to tell if I'm breaking anything, hence nobody has done it.

Now that you say it is broken and is removing useful strings, we need to know exactly what they are (or just one example) so we can figure out where it is going wrong.
