Just to make sure - have you also assigned them to stacks inside
hugin? (It's done in the images tab, you select the set of images
forming a stack and click on 'new stack' to make them into a stack.
You have to do that for each stack. Bit laborious, but I don't know a
quicker way inside hugin)
