I am responsible for that behaviour, and Scott is right about the intentions: The 'pattern' mode allows more than one pattern. The patterns currently being played have a little triangular arrow left of their name, indicating the status. Middle clicking a pattern during playback makes the triangle go grey, and the said pattern will start/stop on the next bar. This way you start multiple patterns on the same downbeat. (H) The middle-click part might make this less convenient for mac users... I vote for a config option for making the pattern mode always follow the active pattern in the pattern editor.
