That's not your problem. Having publickey auth available doesn't interfere with using passwords. As someone else noted a day or two ago, your problem is that password authentication cannot be done in batch, only in interactive mode. The man page for sftp confirms this. If you want to run in batch, you _must_ use publickey authentication.
