Not sure exactly what's happening, but we've now seen this on three different Macs, Apple Mail 1.x and 2.x. Sometimes quitting and relaunching Mail fixes. Sometimes rebooting fixes. Checking permissions reveils nothing amiss. Repairing the drive finds no errors.

In the short term, set it to leave emails on the server for at least a month. That way you have time to re-retrieve the lost messages.

I haven't found any definate fixes. Our solution is to switch those Macs to use Eudora.
