Ok, I've found the problem. I have Mod4 (the window key) as my MOD1. Changing it to Mod1 (Alt) results in proper behaviour. Now I can't use Alt for MOD1 as I would lose the "Meta" key for emacs. Is there a workaround? Is this a bug in X or ion?
