I just did some web digging about this and have just found a workaround on a document that is also actually present on my HD, the Debian X FAQ. [1] is a link to the online version. Using latest ion3 (compiled by me) and ubuntu's xorg 6.8.2-34 I was still having this problem, yet using setxkbmap -option "altwin:super_win" as stated on [1] solves it for me.
