My workaround for this issue has been to use a hybrid solution of 
doxia-module-markdown (pegdown) and vsch/markdown-page-generator-plugin 
(flexmark-java).
 
Such a hybrid is implement in the following project:

The project uses a header.html and foot.html based on doxia-module-markdown 
generated html to wrap content html generated from 
vsch/markdown-page-generator-plugin (flexmark-java).

Thus, doxia-module-markdown provides project reports, while 
vsch/markdown-page-generator-plugin (flexmark-java) converts the markdown pages 
which need something better than pegdown.

The real fix would be to have pegdown replaced in the doxia-module-markdown 
plugin.
