Sounds like a reboot (or something) has fixed up the dangling registry
entries.

I'd stick with that explanation - it might be our most "popular" FAQ
solution if we did put  it on the website !

Glad things worked out in the end. We're working on a new
distribution/packaging model for Jalview - including a single bundled
executable that doesn't require an installer at all. Stay tuned !
