In the core component of JDT is eclipse's incremental compiler:

I can't find anything on the site about the API to it, but I know there was
an experiment
by the cocoon folks to use it instead of the pizza compiler.

It can *at least* run command-line, since it provides an Ant adapter I've
used with success.

I just threw this in since the cocoon folks were looking into it, I am not
actually familiar with
its capabilities (except what you can see in eclipse).
