Please create a custom log recorder for the loggers: hudson.tasks.LogRotator at log level FINER. jenkins.model.PeepholePermalink at log level FINE. (Be prepared for very verbose output.) This should give you some indication why Jenkins does not delete builds that should be too old. Post the log after this situation arises again. The version of email-ext is also relevant, please mention that as well.
