I think this has great potential but I don't like applets appearing in my web pages if I don't want/expect it, and Wikipedia falls into this category for me. One possibility that does appeal is to have the current images link to an applet page (similar to the way thumbnails link to a page with the full size image just now.) In terms of customization options, that page could have all sorts of buttons to tweak the display. WMF would probably be more receptive to this approach too.

What I
wonder is this; the problem is with the fact that JMOL makes use of
_javascript_. This makes it both powerful and somewhat dangerous.
    

The only declared hazard, _javascript_ injection, was fixed last
December in the last update of the Jmol MediaWiki Extension and in
the Jmol Wiki (and in Proteopedia last week). I don't think so, but I
cannot say for sure (but I'm no expert in security) if, apart from
that, the fact that there is _javascript_ involved poses any risk; of
course the WP pages use _javascript_ for their diverse functionalty.
All that _javascript_ comes from the server, the users cannot insert
_javascript_.

Anther concern was the specification for inserting JmolApplets in the
wiki pages, not so simple as for example images. Some people thought
it should be so simple, but I don't quite agree; having flexibility
in the way the model wiol be shown and interacted with is essential
in my opinion for a successful use of Jmol.
