Can you give us more information on your computer ? (OS, language, ...)
And on the language(s) that gave you the little boxes instead of the correct
characters ?
Font rendering is done by Java but depends also on the Operating System it
runs on and its configuration.
The little boxes are the sign that the font used to render the text doesn't
manage the characters correctly.
On my computer (XP French), Java uses by default the Tahoma font, so only
characters displayable with this font work.
I think (I have to test) that all traductions are displayed correctly on my
computer, but Malaysian (not in Jmol) is not working for example.
If you want, we can work on this together to investigate on this issue and
try to fix it.
