Any file that weird is going to show weird behavior ;)  Quite the innovative
use of the PDB format, by the way. There's a lot of nonstandard stuff there,
and it is good to see that Jmol can handle it.  For example, multiple
nonsequential groups with the same residue number. Wow.

LAT and RAM are being interpreted as carbohydrate. What you are seeing there
is the backbone. Just use

backbone off

Also, here is probably your best bet for connect:

 connect 1.0 1.6 {*} {within(group, _1)} radius 0.01 create
