No window should pop up. The selected area of the layer should be marked 
by the so-called "marching ants" (in the GIMP documentation), a dashed 
line where the dashes are moving at a configurable rate. They should 
especially be recognizable around the actual molecule. Since the image 
is quite small it also helps to increase the zoom level.

In your example unfortunately all layers contain the pink background. So 
the strategy I described would mean a lot of work because you would have 
to repeat it for every layer. It looks like you didn't load an already 
animated GIF file but rather individual PNG files. In this case it might 
be a good idea to follow Bob's advice and use the "WRITE PNGT" command 
to create them. Then you would presumably only have to convert the image 
from 'RGB' mode to 'indexed' mode with 256 colors, maybe with a special 
transparency setting activated (present in GIMP 2.8.10, but I have no 
idea what it is supposed to do).

If you could make available the XCF-File I could take a look and try a 
less time-consuming strategy I have in mind.
