I have been able to create animated GIFs with GIMP from Jmol PNGs that had a size of 1362x617 and with 60 frames with no problem in the past when the background was opaque, so I'm guessing it's something going on with these transparent PNGs.

Then the extra linefeeds visible in your screenshot might be a problem.

I have attached the function now in a text file attached to this email.
Since you are working with the application you can save it into the Jmol directory and easily execute it from your harddrive using the 'script' command, avoiding any copy/paste problems:

  script "export_animation.txt"

I have added a print command to the function. So now for each image that is written there should be written a message like this:

"Writing image file jmol_movie_001.png (1 of 180)..."
