I may not understand the question, but...

If you are converting the scans to pdf using Acrobat, why not convert the document 
directly to pdf? That is, open the document in whatever program is used to create the 
intial document and then print to the Acrobat Distiller printer driver and create the 
pdf. 
That eliminates the scanning step and if the files are text only, Acrobat can 
downsample the resolution and decrease the file size.
