Ah, yes, some of the supplied footprints do have that problem, and the 
only fix is indeed to edit the footprint (saving it into your own 
library so it doesn't get replaced with the defective footprint when you 
update kicad).   The problem lies (AFAIK) entirely with the additional 
silk screen elements (lines, arcs, and text) defined by the footprint, 
not with the silk screen component of the pads.   The "Print pads on 
silkscreen" option turns on or off the silk screen component of the 
pads, which is why it doesn't solve the problem for you.

But at least whilst you're editing all those footprints you can at the 
same time sort out anything else that bugs you about the footprint 
design, such as text size and visibility :).
