Back in the day when I'd rip video off Tivo I had good luck with Q-DvdAuthor:
http://qdvdauthor.sourceforge.net/
I'll 2nd qdvdauthor. I don't remember the details OOTOMH, but I was
even able to take the VOB files off my Wing Commander IV DVD, and
stitch together the preferred cut scenes to create a movie out of it,
saving the 5.1 surround sound.
I don't recall if Q-DvdAuthor has a facility to add chapter marks to
your streams, but at the time I used GopChop
(http://outflux.net/unix/software/GOPchop/) to cut out the commercials,
at which time a chapter marker was automatically added.
It does.. but I recall it was not at all intuitive and took me a lot
of trial and error to figure it out all. The good news is that like
most good unix GUI programs, most of it is a wrapper to cli tools.
The authoring stage can be edited (it shows you exactly which cli
commands it's going to call at each step) and you can make it output
an iso that you can use something like xine to open and test before
you decide you're done and burn to a real Disc.
