I do that all the time (start from a current version of a project that I am going to branch).
Here what steps I follow:
-Close Labview
-Make a copy of the folder I want to start from
-Move the Original folder to a new location AWAY form labview search path (will prevent bad linking to the "Old" project)
-Open Main & VI Tree from the newly copied folder (if there was some bad linkage with the old project, LV wont find them and will ask you to find the VIs)
-Mass compile the newly copy folder structure
-Look at the log of the mass compile (Optional if you have a VI tree of all your VIs called using VI server, if not look at the "Bad VI")
-Exit Labview
-Move the original Original back to initial location
et voila ! :)
