I don't know what happens, it depends on the program. It doesn't 
happen that often that configfiles of programs change in an 
uncompatible way. Most lickely the program/daemon will fail to start 
and you can easely repair it by running apkg -u for the package 
containing the program/daemon.

The advantage of apkg -u is that you can see what changed in default 
configfiles and accept or decline the changes line by line.
