Thank you Ron and all for the suggestions. I had just done File Maintenance a few days ago, but did it again. Then I recalculated relationships and reset the ancestor colors. Now it is working correctly. Not sure which step corrected it, or if it was the combination, but I am glad that it is working again.

If with your file you have done much merging it may be that you have some ghost marriages in your files so I would check the MRINs.

Otherwise you may have a corruption somewhere which File>File Maintenance>Check Repair may sort out. After running this start with your self and recalculate all the relationship and then apply the colours.
