How did you specify it in the .ly file? Did you write
\habalef, \\habalef, "\habalef" or "\\habalef"?
Did you check what it says in the Lilypond generated
lily-xxx.tex file (make sure you are looking in the
correct one, lilypond-book generates a new "random" name
every time you make any change in the .ly file).

Now it definetly means that it isn't reading \hebalef as a command to
print a hebrew alef, certainly it just skips any typing I do in
hebrew!!!

Must I set the keyboard encoding somewhere???
