Reboot and it all works fine. I tried to reproduce the problem and noticed that yast adds 2 symlinks (/etc/init.d/boot.d/K05boot.lvm and /etc/init.d/boot.d/S09boot.lvm) if LVM wasn't used before. Maybe it helps.
