I run TNT with my ax25 setup here, and while you don't mention callsigns, I
assume you have your TNT set with a different SSID from your ax25 mycall. I
also assume that your TNT is using the tnt.ini configured to operate with
your ax25 system. As a default, even though you may have your mycall set in
tnt.up file, when used with ax25k option, TNT picks up the callsign-ssid of
the ax25 "default port". You can solve this problem by inserting the
desired TNT mycall-ssid in the tnt.up file as follows:

mycall w0plw-1 <-- initial mycall statement
channel 0 <-- channel 0 is unproto channel
mycall w0plw-1 <-- assigns proper tnt mycall to all channels

(My ax25 mycall is w0plw-3)
I think what is happening here is that when you telnet into you ax25 system,
the arp replies with the ax25 mycall, which by default, TNT is also
listening to. The lines above should take care of your TNT answering only
to its own callsign-ssid.
It appears that TNT is not being maintained anymore. Emails to Mark Wahl
have fallen on deaf ears, and I would like to communicate with anyone who is
using and perhaps hacking TNT. This is an excellent program, but there are
a few bugs here and there. I understand that there are a few BBS's in
Germany using DPBOX/TNT, but I've kinda run into a dead end in finding
someone actually using TNT who may be able to help further its development.
