You are right in that the RFC for POP3 states that messages are to be
actually deleted only after the QUIT command. However many pop3
servers delete immediately after the DELE command. Normally this
should not cause problems. In fact, this prevent problems for people
with connections like you. With the connection breaking in between, an
RFC compliant POP3 server would hold back the mails that you had asked
to be deleted, and when you download again the older mails would start
getting retrieved all over again.

The only way to save the situation in that case(fortunately not
yours), is to use fetchmail with the -e parameter which causes an
explicit expunge after specified number of messages by quitting and
downloading again and again.
